There isとThere areの違い
There is a desk.は机が1つ、There are three chairs.は椅子が3つあるという意味です。後ろの名詞の数でisとareを選びます。This is a desk.は「これは机です」であり、There is a desk.の「机があります」とは伝える情報が異なります。
場所の説明はどちらを基準にするかで変わる
The library is across from the art room.は図書館が美術室の向かいという関係です。The art room is across from the library.とも逆方向から同じ配置を説明できます。実際の学校の間取りではなく、本文に書かれた架空の位置関係を読み取りましょう。

複数の椅子を述べる基本文はThere are three chairs.です。名詞の数に応じてbe動詞を使い分けます。
inとonの違いは？
inは基本的に中、onは表面に接している上を表します。in the boxとon the boxを比べてください。
next toとacross fromは同じ意味？
違います。next toは隣、across fromは向かいです。建物の位置関係を比較しましょう。
